From my understanding (and, while it’s one of my favorite manga, I haven’t actually gone back to re-check this fact since I was, like, twelve), it’s mostly because their relationship went in that direction without it being the mangaka’s intent. The anime kind of ended up overtaking the manga and went in a different direction, and the manga made attempts to follow suit (in some cases), but the anime director was the one who decided to give Anthy and Utena their iconic (intense but ambiguous) relationship, while the mangaka wasn’t aware at all that that was happening until she looked back and realized she’d just written a love story.
At the same time, authorial intent aside, I think it would be a pretty hard case to suggest that their relationship (or anyone’s relationships in the manga/anime, really) was totally devoid of any concept of romantic love.
